That was it!! I have copied only the configuration.php and changed its permission to 644 and it worked! Thanks for your guidance.
Is there any option to schedule a backup at a certain time of the day and move it to a different ftp site?

Yes, XCloner has a cron script which can be configured from the XCloner Config->Cron tab, please check our wiki or manual, all details are posted there. You will also need access to a cron manager to run the automatic backup script.
