Hi,
XCloner parses all files but in backup store files only from root directory - subdirectories are not included in backup.
From xcloner.log:
22. directory - wp-admin
23. directory - wp-adminadmin.php
24. directory - wp-adminupdate-core.php
25. directory - wp-adminmy-sites.php
It looks that "/" is not inluded in path. Should be:
22. directory - wp-admin
23. directory - wp-admin/admin.php
24. directory - wp-admin/update-core.php
25. directory - wp-admin/my-sites.php
XCloner config:

Backup Store Path: /administrator/backups
Manual backup: YES
Enable Database backup: YES
Include backups directory in clone: NO
Backup using Server Function: both NOT ACTIVE

Try and use full server paths for the paths setup in XCloner config, Backup Start Path and Backup Store Path...

Hmmm... In the "Backup Generator Options" in the "General" section I switched "Manual backup" from YES to NO and now backup is performed correctly. All files and subdirectories are in the archive.
