Excluding Directories in Cron setting

Hi,
I have set an exclusion in my cronjob for two directories /home/mysite/public_html/backups and /home/mysite/public_html/SUBDOMAIN
The Cron job works fine, but when I untar the file, a subdirectory in backups and the SUBDOMAIN and all its subfiles is present, making my backup huge.
Is there a special setting to exclude sub directories?
The cron config looks like this below
$_CONFIG['cron_exclude']="/home/mysite/public_html/backups /home/mysite/public_html/SUBDOMAIN"; Thanks for your help
