I have recently had a hacker hack my reseller account through whmcs and compromise all domains in the account, they also deleted many of the backups which I had stored on the server (I know stupid). SO I am going to have to rebuild a few from scratch, which is fine but I want to minimise downtime after I delete the reseller account and start again. Is there a way to re-build these sites on a different server or local machine before the account gets deleted so I have them ready to be uploaded to my hosts server after the reset of the account?

Yes, this should be possible, simply copy all the data you have left on that account, rebuild the sites and when ready you can simply clone them to the original accounts by using XCloner or any other tool for this task.
