AFter days of trial and errors ... successfully tested JCloner with couple of 'empty' domains (basically with core Joomla + couple of sample components).
While trying to generate backup from the intended site ...
Got [b]Server Error [code=SERVER_RESPONSE_CLOSE] The server closed the connection while reading the response …[/b]
After reading through your forum, did the followings: -
Changed php.ini from
[b]max_execution_time = 30
max_input_time = 60
memory_limit = 40M[/b]
To ...
[b]max_execution_time = 60
max_input_time = 60
memory_limit = 64M[/b]
and then tried to generate backup ...
got [b]same[/b] “Server Error”
and later set to “Manual Backup”
It did run for a while but eventually [b]DIED [/b]with the same error message.
Further changed php.ini to…
[b]max_execution_time = 300
max_input_time = 60
memory_limit = 1000M[/b]
[b]Same[/b] error.
Deleted all backups and ‘restore scripts’ and tried to generate backup again … Same thing and then tried 'Manual Backup', runs for a while and then stopped after about 4% or 400-500 out of 10K items. Clicked the "Back' button, it continues to 6% but still died with a warning message as follows: -

Note: I noticed there is a ‘X’ after all the backup files but when I click on it, nothing happens. What is that ‘X”?

Something seems to be wrong from the server, have you checked if you have enough disk space to store a full backup? Also, you should not generated multiple backups at the same time, if one interferes with another, you will get the errors you just mentioned with unable to open file perm.txt
The settings i recommend in your case are:
1. "Manual backup" set to Yes
2. "Backup type" set to TAR
3. both "Active" checkboxes unchecked
with those in place, try and generate a new backup, and make sure no other backup process is running!
