I created a backup file, then moved it to the new sub directory to create a test development area.
I then ran the Joomla.Cloner.php script and I cannot get it to do anything via FTP. It expands all the files when I click the option Direct, but does not change the configuration.php files to point to new database and does not create any tables in the new database. It affectively moves the files and using the same configuration file pointing to original database actually runs the code with the old data. Not exactly what I am looking for.
how do I get the files to restore at new location properly pointing to new fresh database.

Hi there! After restoring the files, did you clicked on the "Database import" link, that is in the second screen of the process after the files are updated! On that link the database gets imported and configuration updated!
Let me know if you still have problems, again after ther first step after files are restored, you need to look for a link at the bottom of the page saying you to continue with database import! About the ftp, you need to check your ftp path, did you get any specific error of why the ftp didn't worked?
