Trying to clone a website, but get various flavours of this error.
[i]Connected to localhost, for user richard-AT-theshipsatlas.com, starting transfer...
Current directory is now: /public_html/richard1
Warning: fopen(/home/atlas/public_html/richard1/archive_tmp//administrator/backups/perm.txt) [function.fopen]: failed to open stream: No such file or directory in /home/atlas/public_html/Joomla.Cloner.php on line 1021
Could not set permissions! Permissions file /home/atlas/public_html/richard1/archive_tmp//administrator/backups/perm.txt not found!
Files succesfully copied to /public_html/richard1 on localhost using FTP[/i]

From that error it seems your backup archive doesn't not get properly extracted!
You need to check these items:
1. make sure your restore host has safe_mode = Off and open_basedir = "" in your site php.ini config
2. make sure the restore backup archive has the same size as on the original site
3. if 2. is correct, then check if you can open the backup archive on your computer, if not, i would advise recreating the backup but first check the "Manual backup" option to Yes in your original site JoomlaCloner Config and uncheck both "Active" checkboxes
