I am trying to clone a joomla website to a server using IIS6 (Win2003), PHP and MySQL. I copied the Joomla.Cloner.php, pcltar.lib.php, pclzip.lib.php and backup_***.tgz to an empty root website folder. I run the joomla.cloner.php and the file correctly extracts all the folders and files and I get the database install screen. If I do NOT select incremental restore, the program begins restoring the DB but because it is so large ~200mb, the restore hangs and fails. If I DO select incremental, the incorrect username and password screen appears.
I successfully setup a Joomla system with the sample data on this server before.
Any ideas?

This is weird, the "incremental sql import" has no relation to the mysql database details! Could you copy/paste the specific error message you get?
I suggest since you restored the files, to simply open the Joomla.Cloner.php screen, and check this option "skip files restore, will attempt to restore only the database" so you don't have to restore the files again! Beside that, fill in the mysql details and check the "incremental sql import"
If you still have problems, send me please the ftp+mysql details to your restore location in a support ticket and i will have a look
