Under file options the following error appears
Unable to load XML
preventing me from selecting folders to exclude.

That error is usually generated by a permission issue, try and apply 755 permissions upon the following directories:

1. administrator/components/
2. administrator/components/com_cloner
3. administrator/components/com_cloner/browser and all the files inside it
