The backup file is succesfully created but the file is virtually empty except for the database sql file, the httaccess.txt file and perm.txt file. The entire backup file size is 57KB which is obviously too small. There are no error message and the configuraiton is correct--I have excluded any files. I have used the program succesfully on several other servers so I do know how to work it.
Any suggestions would be appreciated.

From what it looks like, you have generated only a database backup, is this backup generated from a cronjob?
If so, have you checked in the JoomlaCloner Configuration ->Cron tab under the "Backup type" item is the value is "Full backup"?
If you still have problems, send me your Joomla admin details and url to check the issue!
Also, have you checked if you have enough webspace available to store a full site backup?
