I have been testing out the cloning procedure, and I believe the configuration file that gets transferred over is the same configuration file as the original- so if that is the case, how does the cloned site have its own live site variable, database, etc?

It overwrites the existing configuration with a code that it adds at the end of configuration.php file!

I just purchased JC, and after a few botched attempts, finally got it to clone to a new location.
However, at the end when it tells me all is done and should be ok, click here to continue, where it takes you to your site, I keep getting file not found, because it's looking for the index.php in the installation folder that doesn't exist.
I look in the folder that I installed the clone, and I see the configuration file is 0 bytes. When the restoring process was going thru it's stages, I did see a screen that says configuration was successfully changed, however it seems to be not saving the new configuration.php.
I'm sure I can hack my original config and change the paths manually, but after paying $100 for a program, I'm thinking it should be able to work like it's supposed to.
Help Please?
