My first problem is trying to get the generation done. When I try that, I get this error message.

I sometimes may not even get that page. I may get a page where I just see the component backend and no images or anything. I am using Joomla 1.5 with JoomlaCloner V. 1.9.
Also I always see "Please wait... we are loading the folder structure ". I never see the files. I even changed the permissions to 755.

Try and set "Manual backup" option to Yes in your JoomlaCloner Config and see if you have the same issue!
As for the "Please wait... we are loading the folder structure ", i would advise on opening a support ticket and let our team debug that issue, however make sure your Joomla root directory is readable by all users
