My hosting service has blocked the possibility of changing permissions and all my directories are now 700, and files are all 644. I have ftp access though.

Is there any way at all I can get JoomlaCloner to work again?

If the directories have 700 permissions that means you won't be able to write any files on that site through any php script, but this depends on how they configured the server owners and group, do you get any error when you try to generate a backup?
