So far this is the best, most reliable, simplest backup system for Wordpress that I have tried!
I'm using Wordpress 3.1 and 3.2; When I use xcloner for scheduled backups using eg:
/usr/bin/php5 $HOME/public_html/labshare/wp-content/plugins/xcloner-backup-and-restore/cloner.cron.php
... this works fine for that site.
BUT, as I have several subsites I want ot backup separately, I have tried setting up different config files, and called them using e.g.:
/usr/bin/php5 $HOME/public_html/labshare/wp-content/plugins/xcloner-backup-and-restore/cloner.cron.php cron_labshare.php
... and I get the logfile saying "Using default configuration file" - NOT my custom config file.
I also tried
/usr/bin/php5 $HOME/public_html/labshare/wp-content/plugins/xcloner-backup-and-restore/cloner.cron.php configs/cron_labshare.php
... in case, but no difference.
Any suggestions?

Could you post a screenshot of your wp-content/plugins/xcloner-backup-and-restore/configs directory?
If it still doesn't help try using the alternative cron commands listed in the Cron menu documentation, like the url one with
curl http://mysite/.../cloner.cron.php?config=cron_labshare.php

PS Can you clarify how to use a URL format - I currently have my back up directory in my root (that contains public_html) so is not accessible by URL - presumably this method requires me to move the folder into public_html?

The backup store directory can be anywhere, the cloner.cron.php script is always located in a web accessible folder same as XCloner, so try and use this command
curl http://mysite.com/wp.....bshare.php
where mysite.com needs to be replaced with your wordpress site url! Ovidiu
