I am rather new to wordpress so this is part of the problem. I have the clone site up and running.
My problem. I need to change the css and the header area of the pages are still directed back to the site that the clone was made from
How do I get the correct URL in the header of the pages to direct to the new clone url not the cloned site url
The new clone is a subdirectory in the same server space as the site that the clone came from but has its own hosting if that makes sense
Not sure that is the problem or not.

Some how...some way this has all been changed like MAGIC. I am telling this morning I was editing the css for color changes and it was not working. I looked at the head of the pages and the link for the css was to the old site...so no wonder it was not working. NOW it is fine. I have no idea how that happen. I really appreciate your response. Looks like the problem has corrected itself. Your xclone plugin worked obviously.
I could not get the built in FTP to work so I did it manually. That was interesting but it worked. I did get allot of query duplicates to skip over which seemed like it went on forever but when I was finished it worked.

I thought everything was good BUT If you look at the two sites I posted you will notice they are sharing the same header...they should be different.
I am unsure of what is causing this...I know now I am being a pain sorry. I have done the general setting in each admin panel to reflect each individual site but when I do this it changes both. I feel like I have really messed this up.
Not sure what to do to resolve this. Here are urls'

Well something is not right. Not at all. I did a backup of the NEW site and the admin folder for the backups was not on the server.
I looked at the old site and there it was. Something is really wrong.
When I look at the site that was cloned from the new site backup is there not on the new site.
I also get this error message when I launch xcloner in the original first site.'" Could not connect: Access denied for user 'bay1032307371430'@'184.168.193.14' (using password: YES)Unable to select database bay1032307371430"
Now this is the site bay database the one I used to clone from. What is going on? I am under the impression that I need to start over.
Why would the first site xcloner give this message? It seems to be that these two sites are using the same database. I checked the hosting and there are two one for each site. I am confused and feel like I should start over and restore both sites. Advice at this point please?
Try maybe and reinstall XCloner, usually that should fix all default connection settings and see if it helps.
Regarding the administrator/ folder, have you checked if that folder is inside the backup archive? Usually you can't do a full restore if it's not, so if you were able to finish the restore as above, then that folder should be present, you might be overlooking it?

No the config php is set to the baystate data base... for the sunstate site. I looked at it.
Here is a strange question
Should wordpress be install in the directory I am doing the clone too? Your documentation does not address that I guess it is a given it should be?
I am right now learning how to set the config php to the correct database.
I will deal with the reinstall of the xcloner on the other site later right now I need to get this new on straight and it is not going well.
