I've got a good back up and trying to clone a backup to another directory and get this error:

The requested URL /XCloner.php was not found on this server.

Additionally, a 404 Not Found error was encountered while trying to use an ErrorDocument to handle the request.

Thoughts?

As that error suggests, the restore script can't be found on the new location, so make sure your upload directory matches your webroot path..., try checking with a ftp client and see if files are where they should be.

Same issue here. Backup works fine and also moving to other server via ftp. But there is only the backup file without xcloner.php.

Using last plugin version with wp 3.4.1. Any suggestions?

I am guessing you have used the Move and not the Clone function to move also the restore script, so try transferring the sites by using the Clone option from the View backups area.
