Hi,
1/ Installing Xcloner for 1st time, I have installed plugin - everything is updated and have got the backup via plugins which works fine but I can't find the backup directly onto Amazon S3. Have I done something wrong?
2/ Does anyone have problem with where they are suppose to pinpointing their index.html file on amazon s3 to wordpress?
Your help will be much appreciated.

To backup to amazon S3 you need to setup automated backups option , please check the Cron left menu link from inside XCloner, you should have all the info there; check as well the XCloner Config Cron tab for more options
